When I'm trying to access a clients servers webconfig in port 81 it takes me straight to the root of their html folder index.html
however if I ssh tunnel the port it works perfectly fine. Which was a relief as I was worried clearos broke! I'm guessing this is an issue with not being able to resolve externally but where would I go to configure this and change it so it works again?

Hmm I've not seen than before but the httpd config should redirect all port 81 traffic to the right place
/usr/clearos/sandbox/etc/httpd/conf.d/framework.conf
Have you tried accessing their site externally by IP address instead of hostname? perhaps for some reason it is not matching the _default_:81 virtualhost definition
EDIT: Is the server the gateway? or behind another NAT or firewall device
